چکیده

In some sequencing projects, the targets contains two homologous chromosomes and our aim is to distinguish between polymorphisms and sequencing errors. Duplication is an important aspect of evolution, and paralogous regions could be mis-aligned together in one assembly. In this case our goal is to unravel duplicated regions. The difficulty lies in the fact that origins of fragments are unknown. Our method of haplotype reconstruction from SNP alignment is based on a probabilistic model. In this paper, we first report a fast algorithm to calculate the likelihood of the observed assembly matrix as a function of haplotype frequency. Its complexity is linear with respect to the number of SNP loci. Consequently, we can define overall posterior confidence score for each haplotype segment, which can help us improve reconstruction. Also this algorithm allows us to find the maximum likelihood estimate of the haplotype frequency. We present a simulation based on the parameters of ciona intestinalis.

Karyotype analysis in white bream (Blicca bjoerkna transcaucasica) from north coast of Iran

Preparation of chromosome spreads and karyotype analysis in Blicca bjoerkna transcaucasica were carried out using 0.01% solution of colchicines and Phytohaemagglutinin (PHA) (20 µg g-1 body weight). The gill and kidney tissues were collected and let to stand in a hypotonic solution of 0.075 M KCl and then treated with a fixative (Carnoy's solution) in three steps. The chromosomes spreads were...

P-198: Analysis of Expression Level of TEX12 Gene in Testis Tissues of Severe Oligozoospermic and Non-Obstructive Azoospermic Men

Background: During the first meiotic prophase, alignment and synapsis of the homologous chromosomes are mediated by the synaptonemal complex. Incorrect assembly of the synaptonemal complex leads to impaired recombination and cell death, which in humans, causes infertility in males. Testis-expressed gene 12 (TEX12) is a germ cell-specific gene that is located on the chromosome 11 (11q22) in huma...

Chromosomally-retained RNA mediates homologous pairing

Pairing and recombination of homologous chromosomes are essential for ensuring correct segregation of chromosomes in meiosis. In S. pombe, chromosomes are first bundled at the telomeres (forming a telomere bouquet) and then aligned by oscillatory movement of the elongated "horsetail" nucleus. Telomere clustering and subsequent chromosome alignment promote pairing of homologous chromosomes. Howe...

O-36: Genome Haplotyping and Detection of Meiotic Homologous Recombination Sites in Single Cells, A Generic Method for Preimplantation Genetic Diagnosis

Background: Haplotyping is invaluable not only to identify genetic variants underlying a disease or trait, but also to study evolution and population history as well as meiotic and mitotic recombination processes. Current genome-wide haplotyping methods rely on genomic DNA that is extracted from a large number of cells. Thus far random allele drop out and preferential amplification artifacts of...
